Does anyone perform a quarterly Call Report reconciliation to make sure all loans reported in Schedeule RC-C Part I, on lines 1.e.1, 1.e.2, and 4.a. (that have orignal values of $1MM or less) have been entered into the CRA software as small business loans? If not, how do you know you aren't missing any in your CRA data transmission?

Our loan system automatically populates our Call Report, but our CRA reporting is manual entry.

What many banks do is pull a report of the potential small business and small farm loans with all fields such as call report, purpose, collateral and see if it makes sense. I often get reports from banks that have mismatches and need to be checked.

The best thing you can do is work to automatically populate your CRA reporting, and then check it. That avoids input errors, and allows you to concentrate on questions of whether the reporting itself is working correctly vs. data entry issues.
