We have an automated system that we batch file our CTR's to FinCen through. We typically send a file each Monday. If the filing deadline date falls on a Saturday, is it appropriate to file the Friday before or the Monday after?

CTR filing timeframes are based on calendar days, not business days. You should file the Friday before. A Monday filing would be considered late.
