With the advisory sent out by FinCEN regarding the increase in counterfeit passport cards, are we allowed to not accept a passport card as a form of ID for CIP purposes? We would still accept the actual passport but was wondering if we could put in our CIP procedures that we do not accept the cards.

Because this is a federal form of identification, can we do this?

I am not aware of any requirement to accept any sort of identification that you don't want to, federally issued or not.

The USA PATRIOT Act simply says you need to develop risk-based procedures to form a reasonable belief that you have identified your customer. It does not prescribe any particular methodology or identification type that you must accept.
